How do I compile a binary to run on Tomato?

I realize that's a question with a lot baggage, so let me clarify what I can do so far:
I'm running am Ubuntu virtual machine with VirtualBox.
I understand the Synaptic Package Manager enough to find some missing packages.
I've been able to compile the raw Linksys SDK and also Tomato.
I can run basic thing from terminal like ./configure and Make, but I lack any knowledge of their inner workings.

I've found about a dozen different packages off SourceForge that I want to try, but I don't know how to compile them for Tomato. (I'm trying to find and run a configurable proxy on the JFFS of my WRT54GL.)

Any and all help is appreciated,

When I toyed with writing code for it I didn't get the default tool chains to work. So I used OpenWRT ones that did. I then went into it temp work directories and used the binaries in there. Probably won't work for fancy programmes but did just fine for my little snippits.
